After installing the complete intake system over the weekend, I'm a little disappointed. The lower section is stretched lengthwise to accomodate and now the lid doesn't fit properly. I had to push it down past the grooves just so it would stay on
I might be misunderstanding your post, but dont you have to push it down over the "grooves" to get it to stay anyway? I have never used the Comptech filter with mine, but I have no problems with fitment w/ K&N 3130.

Nope, it's supposed to fit neatly in the grooves because that's the way they send it to you shrink-wrapped in the box. The problem I'm having is the plastic part that sticks out beyond the cone that goes in through the grommet on the Icebox housing makes the filter longer than the size of the Box. So it gets stretched lengthwise
Would pics help or do you guys understand what I'm saying?
